That's the purpose of coming up with a design for custom cards. They shouldn't obviously overshadow other, official cards, but they should have their own uses (even if the uses are niche or not commonly sought after).
And, no, you require one of each card in order to make a pair. If you have one of one card and four of the other, the bonus will still only apply once. The only way you'd be able to double up on the effect of Masterdrops is putting it inside some wings, at the moment.
Card effects should also always strive for realism. Although certain card effects might be great additions to the game, I do not see why Sapling, just to give an obvious example, would somehow drop a card that reduces cast time of thunderbolt. On the same token, though, you should also strive to keep the relative power of the cards to term of the monster, as well. Just as I do not expect to see a "reduce cast time of thunderbolt" card dropping from Poporing, I also do not expect to see Aquaring drop a "cast level 5 deluge and level 10 Storm Gust around the user by high chance when attacked" type of card.

I would try adding some effects for the other monsters, as well, but I haven't experienced them firsthand. =/
=Addendum : You can get a max of four combo's using Masterdrops and Drops.
One in pair of wings, one in slotted sunglasses, one in a top-only headgear. Four drops in a four-slotted weapon.
You will achieve +12 dex and +80 hit. Expensive. Phreeoni card alone gives +100 hit and doesn't require your entire clothing line to give it, and I could think of a million and one things better to do with a pair of wings than put a Masterdrops in it, never mind the slotted sunglasses. It's more a poor man's efficiency bonus than anything, between the low-tier cards that aren't worth the slot later on and the high-tier cards nobody wants to sell to you at reasonable prices.
